Do these options overwrite those in the codec configuration?

In newer Bsplayer Versions you have the FFdshow Settings, from my experience you can change either of them to change its settings, however I'd suggest you better use the FFdshow's internal configuring as it has far more options and you can enable automatic quality control there.
