Have you assigned the same shortcuts to both windowed and fullscreen modes?
Take a look at CTRL+P -> Key definitions & WinLIRC section of BSplayer preferences, there you should have the shortcuts for both windowed and fullscreen modes. Try to reset them to default by pressing the "Reset to default" button in windowed and fullscreen modes and then try again.
