In some cases indeed you are not able to disable embedded subtitles (such as in Matroska files). The solution is to load an empty SRT file to override the actual stream. An empty file could consist of a single caption with very small length (1 ms).

If you want to disable internal subtitles, just press "S"
If you want to delete (remove) the subtitle, you need an aplication like VirtualDubMod wich lets you disable the stream. It's posible I think (I am not sure) also to do that with MKVmerge.
If the file it's hadsubbed (the subtitle it's actually on the image), use J7N sugestion.

If the file is hardsubbed you can do absolutely nothing about it. There were reports confirmed by myself that when using Haali media splitter subtitles can't be disabled. It just either shows them or not, depending on their set language.

It is possible to re-mux only needed streams using MkvToolNix, but it's not worth modifying the file just to remove a hundred kB of subs.
