I solved this problem. I dont know why it does not occur with Windows Media Player. But turning off "use Inverse Telecine" in the nvidia control panel removed the stuttering.

Hmm, the internal OGG filter of MPC has no problem with the subtitles. So what is the difference? is there any other subtitle filters than VobSub/VSFilter to try?

Managed to find Gabest Matroska Splitter, and installed that. MKV files works perfectly, as they did with the Haali splitter too.

Only problem now is that I have no DirectShow filter that works...

Yes, and then I get no subtitles, and I can not play mkv files. And even without any other filter, BSPlayer tries to play the subs, and crashes.
