Before you add any new type of file to the library you have to check if that extension is already in the ones BSplayer handles.
Take a look at BSplayer preferences (CTRL+P -> File types) and add FLAC extension to the list.
Remember to also select it after you add it if you want FLAC files to be associated to BSplayer
